If the Pi is controlling the PWM through GPIO, the total draw by the Pi will be way less than 3 amps. Do you have USB 3 disks drawing power or anything else that chews through 5 volts beyond 3 amps?
I presume the GPIO output then goes to an electronic amplifier/relay which switches the power for the motor. The relay will suck some power and you can supply that direct from the converter without running it through the Pi.
Given that motors can blast out spikes, you could add capacitors and other protections for the Pi.
