Looking at that cooler on Amazon, it seems to have the pads stuck on to the cooler (which appears to be a copy of the Raspberry Pi Active Cooler, without the logo).
As yours are separate, I would remove the protective film from one side of the pads and place them on the chips, then remove the other protective film and carefully fit the cooler on top.
