The routing of the USB 3 socket can be improved. If I have understood the gerbers correctly you have diff pairs crossing plane splits which is bad. The ESD protection should be inline have a look at how the ESD protection is routed on the CM5IO board ethernet socket.
Its not clear to me that that all of the diffs pairs have continuous reference planes. Ideally all tracks and power traces/planes should be adjacent to a ground plane in the layer stack
