I'd get the system running on the standard CM5 carrier board that RPL sell first. Software development always takes far longer than the hardware, and it will throw up any 'gotchas' before you fix them in a custom carrier board.
Also do you have high speed PCB design ? If not it might be cheaper to hire somebody who does rather than respin the board several times to get it through approvals.
