Hmm, somehow HDMI modes have got mixed up with Composite Video ones. From a terminal in the GUI, could you post the output ofor at least the first and last few lines from each, to see if they look video-like or HDMI-like?
Also, are any monitors or modes listed in the file .config/wayfire.ini?
It might help to go back to the command line and delete that file, ensure both HDMI sockets are disconnected, then reboot.
(By the way, you can jump straight from command line to GUI by typing wayfire-pi).
