Noodled on it a bit more and found a working solution. I disabled the wayvnc.service from starting on boot. I added the following to wayfire.ini:
Now wayvnc starts after the wayfire session is already created and correctly attaches to the output. Everything works fine after that.
Just wanted to document the "fix."
