if you short out 2 pins on the SPI flash, you can force the pi4 into rpiboot mode, much like the rpiboot jumper on the cm4io board
then you can use rpiboot and the usb-c port from another machine to program those flags

but this sounds like a reason to just fully commit to the CM4 and make your own IO boardI probably can not use rpiboot anyway (?), because I have no access to the USB-C connector. It's embedded in a casing.
We use raspberry pi's as a part of our product (ventilation/automation). Screwing them open during production is not an option.
