I have directly powered a Pico through the VSYS pin. You can still use the USB port if you short 3V3_EN to ground. This will turn off the on-board voltage-converter so it won't fight with what you're supplying, although it still might couple noise from the USB VBUS.
Note that the Pico board's power circuitry assumes 3.3 V and has no provision for an independent USB_VDD, so if you supply much less than 3.3 V, the USB PHY might malfunction or even be damaged (depending on the voltage difference between the Pico and the host device's I/O levels). I'd suggest supplying a minimum of 3.0 V. The on-board flash is spec'd for a minimum of 2.7 V.
